Did the motor ever run correctly with 80 lb injectors and 52 psi fuel pressure? I have a feeling the answer is no. 80 lb injectors and 52 psi is a lot of fuel for a 454. You would need some serious fuel trim changes to the BPW/MAP/RPM tables from a stock tune.

PEX A is better for flexibility and the fact that fitting ID is larger. I eliminated a ton of elbows with PEX A. Just run it contiguously from point A to B. For long runs it can be incredibly fast. Plus if you dick it up you can easily cut the fitting and redo it.

I'm not seeing the Yamaha Saltwater series in two different diameters with the same pitch. Yamaha, like others typically alter diameter when pitch changes.
IF its the same exact prop (blades, pitch etc) except the diameter my bet is you would be fine with a 1/4" smaller diameter.
Can't really answer the question with the information given UNLESS the two props are the same make and model, which they likely are not. Pitch has the biggest affect on rpm. Diameter much less so. The biggest wild card here is blade style and surface area of each blade.

No, the C5 Z06's were a bad batch of springs (LS6). The C6 Z06 LS7 had a lot of dropped valves due to poor valve guides/machining in the heads. Caused the valve stem to either break or hang up and then disassemble the motor.
Remember it's a tubeless system, not just the tire. Wheel (rim), spokes, liner and tire should all be tubeless design. Just make sure all the parts and pieces are up to snuff. Personally I still use tubes but am also running older equipment.
No you make a 1/4 mile track and they can set the lights and traps at the 1000' mark, 1/4 mile mark and or 1/8. Don't short change the track use. I have zero interest in 1/8 or 1000' racing.
